The right-arm seamer felt a problem in his hamstring immediately following a delivery of the fourth over at the MCG.
The touring camp indicated Atkinson reported "discomfort" and was to take time off the field in order to be assessed "during the day".
The series decider in this Ashes battle beginning on 4 January begins this coming Sunday.
England have already lost fast bowlers one seamer to a knee injury and Jofra Archer to a side strain on the current trip.
Matthew Fisher was called up as injury reinforcement.
